Then use the "Tools > Configure Build Lazarus > Advanced tab" dialog.
Check the "clean" checkbox and rebuild.

I often make changes to the RTL and FCL. Many of my packages which are
compiled into the Lazarus IDE depend on the FCL. I also use Linux and
this process works perfectly for me.
